Pep-Scan
In order to find critical amino acid residues for protein-protein interaction, site-directed mutagenesis is traditionally utilized to resolve this problem. This conventional method is time-consuming and labor-intensive, and related cost is also prohibitive.
Nevertheless, Pep-Scan platform enables scientists to substitute amino acid residues at any sites of a given sequence in a time- and cost-efficient way (figure a), and amino acid residues critical for protein-protein interaction can be rapidly identified. Pep-Scan can be performed in two ways - Full Substitutional Scan and Alanine Scan, and both are complementary to Pep-Overlap for identification of domain binding motifs.
Full substitutional scan can simultaneously substitue each amino acid in the peptide with every amino acids and makes mutagenetic research time- and cost-efficient (figure a & B).
However, alanine scan uses alanine only to substitute amino acid residues (figure c). |

Figure b. The above illustration demonstrates the working principle of a full Pep-Scan. A 15-mer peptide (LDVPPALADFIHQQR at the top) is first identified as the binding domain, and each amino acid is replaced with other 19 amino acid (there are 300 mutation combinations, including 15 intact ones). After probing with target protein, it is found that the amino acid mutation at the 4th, 6th, 7th, 10th and 11th sites markedly reduces its binding ability with target protein. Therefore, the 4th, 6th, 7th, 10th and 11th amino acids are considered critical for protein-protein interaction.

- Calculation of total amino acid residues: for example, to substitute each amino acid residue of a 12-mer peptide with other 19 amino acids in Pep-Scan, the number of total peptides is 12×20=240, then the number of total amino acid residues is 240×12=2880. Also, in Pep-Optima, there are 20×20=400 combinations (peptides) of two amino acid residues at any two sites in a 12-mer peptide, the number of total amino acid residues is 400×12=4800.
